VPBrowse: An online repository for genome-based representation and quantification of 10,000 bovine proteins   (#163)

Sequential Window Acquisition of all THeoretical fragment ion spectra (SWATH) is a data acquisition strategy that relies on a specific spectral assay library to generate quantitatively accurate and consistent measurement of proteins across multiple samples without any labelling. Online repositories with comprehensive libraries have been developed for humans and several laboratory animals thus accelerating biomarker discovery in these species. Here we introduce VPBrowse, a bioinformatics tool for genome-based representation and quantitation of the Bos taurus proteome built with interactive database, visualization tools and plugins and downloadable assays. VPBrowse contains tandem mass spectra acquired on QToF instrument for over 36,000 proteotypic peptides corresponding to over 10,000 bovine proteins. When applied to 28 tissues and body fluids, the resource supported quantification of nearly 30% of the protein-coding genes annotated in Ensemble. This resource provides considerable promise for characterising the protein complexes in healthy samples and analysing the plasma proteins in clinical samples. The library data is available for viewing and downloadable in different formats to support analysis of SWATH data using popular software tools (Peakview, Skyline, Spectronaut, and OpenSWATH). Normalisation to iRT scale ensures compatibility with different chromatography system. VPBrowse thus enables navigation of bovine proteome, provides biological overview, and promotes the development of proteomic technology.
